Today, we downloaded the trimmed reads (no barcode at the start of each read). The file Tues_19 Jan_2016.docx has instructions.

Apparent differences: per sequence tile quality decreased, GC content improved, sequence length distribution decreased- more variation in length). For sequence length distribution: barcodes were trimmed. Reads with low phred scores were trimmed from the 3' end, which explains why there are some odd length sequences. However, if the sequences got to fewer than 30 nucleotides, they got tossed.
