In a Pfam search, a significant match is a HMM or Pfam group which contains enough variations that match the query sequence to be an accurate indicator of what the query sequence does. A match, in this case, can mean that many of the domains match precisely or most to all of the domains match partially or in pieces; both are considered enough for a significant match, due to the variability of the protein domain sequences.
